Suggestion : apart from the obvious Pvp guild warring implications and the pve boss/team fight suggestions I think having a few unique features would really spice things up. For instance, the possibility of guild synthesis would be neat to see, let's say different ranks or archetypes (depends on the method of guild structure that is chosen) could obtain either a monster or a monster part from a guild event and another member would obtain the corresponding monster or part from the same or another guild event which form the ingredients of a synthesis recipe. Said recipe could be unlocked through guild advancement of oerhaps through obtaining it in a like event, and once acquired by the guild, each player could put up his component of the synthesis to form a new powerful and rare monster which is only obtainable through these methods; either both of one of the players who put up their compnenta would then receive the monster. You could perhaps even make it so that doing so would unlock the monster for purchase or rental from the guild. This. Think would promote a lot of guild team work to achieve these rare and powerful monsters for its guild members and perhaps even have some or all of the monsters could be granted a special skill that is only active whilst battling together with a guild member.
Another idea I thought might be interesting was zone or castle control areas within the different tower levels. Each level of the tower could contain several different zones or castles a guild could battle other guilds for control of and holding said areas could generate resources or weekly rewards for its members. Each tower level could also contain a Capitol or top castle in which the other control points in the area would pay tribute too. Too make it fair, you could also limit a guild to be able to control a zone for no more than a week at a time and then would not be able to control another zone until the following week has ended. You could also add a progression system in which guilds must first have controlled either the Capitol or at least one of the other zones three times or five times before being able to progress to the next level of the tower. In these ways it would make it so no one guild can completely dominate the tower levels and gives the opportunity for many different guilds to have chances to hold areas.
